Much like the first movie, Gobber and Stoick's relationship stayed the same. They were still the best of friends, they were allies and partners in battle. How to Train Your Dragon

It was shown in the first movie that Gobber is Stoick's closest companion. Stoick takes advice from Gobber regarding his son, Stoick trusts Gobber for Hiccup's safety, and Gobber will die in battle alongside his best friend no matter what. 

At one scene in the movie, after holding up a meeting in the Meade Hall, Stoick took this time to speak with his friend about Hiccup. He asks Gobber what to do with him, and as a friend, Gobber tells him his advice. This indicates the first scene that which Gobber and Stoick is assumed to be friends for quite some time now, and Stoick trusts him enough to keep an eye on his son when he is away and listens to his advice because even chiefs need some counseling about their decisions, especially since this is regarding his only son. 

Another scene in the movie is held when the Vikings are on war with the Red Death, and as chief, Stoick decides to buy the other Vikings some time to head on to the far side of the island, where they'll be safe. Stoick then tells Gobber that he'll go and distract the dragon. Gobber stops him at first, thinking Stoick would die. Stoick reasoned with him but then Gobber said he'd go with him, showing Stoick his friendship towards him, and he'd prefer to die in battle than let his friend die alone.

Legend of the Boneknapper Dragon

There are a few scenes in this short film that shows the relationship of Gobber and Stoick but not much of those improved their relationship. At the start of the clip, the Berkians go and help Gobber because his forge seems to be on fire. Stoick then asks what is it that caused the fire in the first place and Gobber claims (quite annoyed) that it was the Legendary Boneknapper Dragon. All the other Vikings, including Stoick, laughed this off, saying that Gobber was delusional or crazy. Stoick laughed, even more, when another Viking who was inspecting the place, saw one of Gobber's underpants on the stove. He claims this is what caused the fire, making Gobber even more embarrassed than he already was.

Gift of the Night Fury

There isn't that much screen time given to Gobber in this short film so there weren't that many improvements in their relationship, although it is shown in one scene that Stoick, with the help of the other Berkians, are decorating the village with painted shields and lights and Gobber would be with Stoick, advising him along the way.

Gobber shed tears when Stoick gave his life to save Hiccup. He was the one to deliver the eulogy about Stoick's courage and all the things he did in his life, and Gobber was one to feel the most sorrowed along with Hiccup. Gobber stated that in his life, Stoick had been a brave warrior, a great chieftain, a loving father, and a good friend.
